I found that the software can be fun, but it also distracts from the simplicity of GTD. You could do it with just pen and paper, or simple text files. After using PalmDesktop and GoogleDocs for it, I've now settled on Zirrus for the time being: http://www.zirr.us. Good luck and let us know how it's going.
